Usually updates to BA2 files do not matter, unless you are using Creation Club content. The problem there is that sometimes rarely game executable update actually requires that ESM and BA2 files are updated as well. Using that will usually allow you to keep playing over accidental updates, because latest executable is in storage and can be swapped to replace the updated one. CDante has created autobackup system for Skyrim SE and Fallout 4. Running vanilla launcher would cause the game to update again., befor it's time. Using xSE launcher does not cause the game to update itself. Set game to update only on launch from Steam settings. It is indeed possible to deal with updates.

Soft check F4SE mods will keep running, as far as F4SE version is compatible with the game runtime. Not all xSE mods need to update, just the ones that require the hard check. Additionally, they also need to wait for those xSE mods using hard check to update as well. If players allow the update through, then they have to wait for F4SE to update. Instead xSE "breaks" itself, by not running with incompatible version of the game. The runtime update itself does not break xSE. All xSE applications are set to work with specific game runtime versions, to protect players from save corruption over memory address changes. Updates doe not actually break modded games.
